It's perfectly obvious when you take all the hints:

1. In TPM we are told by his own mother, that there was no father.
Qui Gon senses that the force is unusually strong with him, and draws Anakin's blood to do a midichlorian count, which is off the chart, and even higher than Yoda's, which leads him to assume, that he was possibly conceived by the force.
The Jedi council senses danger, and uncertainty in his future (conceived by a SITH he was)

3. In ROTS, we finally get to here the Sith legend from none other than Darth Sidious himself, telling none other than Anakin, his own son.
The way he tells the story, the faces he makes at certain pivotal points, clearly reveal, that HE was the apprentice, who killed Darth Plagueis the wise in his sleep, after he learned all his powers, including using the midichlorians to create life.

Put two and two together, and BINGO!

Fair question. I honestly don't remember. It definitely wasn't the first few times, which I consider a good thing, because the SW movies were made to watch countless times.

Uh...No. Yoda doesn't attack anyone in any of the Star Wars films. He may be aggressive towards an enemy once they initiate the confrontation and the battle begins, but, I remember no time where Yoda just blatantly attacked anyone. Defending yourself with lethal force and attacking are very different.
On a never ending mission to stop the spread of BS.

I agree as I don't know either.

What bothers me is that one of the things that makes Yoda "Yoda" is his mystery and unseen past.

I used to love Vader for the same reason. However, for me, the prequels have diminished Vaders mysterious past and has had a negative effect on how I view his character. Perhaps if Lucas handled Anakins story differently or used another actor to portray him, I just don't know.

I do feel that Disney wants to capture what Star Wars "was" and "will be" going forward. I have faith in them as I feel they are a fantastic studio and the property could not be in better hands....but....I just don't know about these spin-offs just yet.

Lets clear this up.

Yoda and Obi-Wan return to the jedi temple to save/warn any surviving jedi knights. At this point order 66 is implemented by the Emperor to kill all jedi. Yoda is defending himself as all clones will kill on site any jedi they see so it's either them or him.

As Yoda enters the Emperor's chambers the guards turn to confront him taking the first aggressive action and he responds by knocking them out by force hitting them into the wall. Note he doesn't kill them.

Palpatine struck first by using force lightening to throw Yoda into the wall. That started the altercation between the two of them. When Yoda gave it back to him he tried to leave but Yoda knowing what it would mean to just let him walk away had no choice but to try and stop him.

Again, Yoda doesn't attack anyone. He defends himself and the jedi order when it is threatened.

He goes to Palpatine to kill him. Palpatine even tries to run, and Yoda won't let him.

I agree with this the most; although, from Ernest's POV, he could see it as Yoda learning from his mistakes which is why he said what he did in ESB, and/or just to help guide Luke better knowing what he knows about Anakin.

Probably my favorite moment of The Phantom Menace came during the Qui-Gon/Maul duel, when Qui-Gon knealt and meditated during the pause in the fighting. THAT'S a Jedi.
