Personally I was quite impressed by alot of it (especially the titles!) - there's not much in the way of pop-out but depth is good. It's more consistently obvious in the first episode, but there are some good uses in the second too (the rain falling on the cemetery for example).
But yes, there are some times where there would obviously have been different shots chosen if it had been filmed in 3D, and it shows up the weaker bits of CGI (like the Cyber-vapour-trails) more to my eye a bit more.
Was an interesting choice of story to convert in a way, I wonder if that had anything to do with it being Rachel Talalay (coming full circle from
Freddy's Dead?
