I just skimmed through the script (this isn't the final shooting script but darn close) and saw no major deleted scenes anywhere except the last scene so I think it's just the "extended ending."
[Show spoiler]After Michael has killed Karen, Laurie calls Karen. Michael picks up. Laurie hears the breathing and realizes what's happened. She takes a beat and then tells him, "Run as far as you possibly can. I'm coming for you. I'm never going to stop coming for you until I put you in the ground and send you back to hell." Then she walks determined into the crowd in the hospital hallway, pan down to reveal her holding the knife Allyson left for her. (This shot was used heavily in trailers and TV spots.)
I think there is talk of a time jump for the third film. I'm guessing they weren't 100% sure where they were going to enter the third chapter of the story. So since this deleted ending makes it seems like
[Show spoiler]we should expect an immediate Laurie vs. Michael showdown,
they scrapped it because there won't be an immediate follow up as a result of the time jump in the third film.
