I can't seem to find anything in their return shipping policy that states what you did was wrong.
As long as you initiated the return through eBay and have proof the items you received were damaged + proof you paid for return shipping through communication with the seller via eBay I can't see how they don't side with you.
The only other thing I can think of is whether or not you sent it back with tracking to prove they received the return?

I had to do something similar with an item that I ordered last year from a Ebay seller. Opened up a case with Ebay and they said that the seller had to provide a return shipping label or send me the money via paypal to cover the shipping cost before I send the item back (as they could reimburse me with the return shipping cost after the fact as that was not part of the original transaction). In my case the seller did not want to cover the full cost of shipping so Ebay just issued a refund once enough time had passed.
