I have a Sony BDP-S560 with the most recent firmware (v7) and am also experiencing random pauses. I first noticed it last night when I started watching Season 3 and when I went back to look at Seasons 1 and 2, I have the same problem. I don't remember having this problem when I first watched some of the episodes on those disks a couple of months ago, but I only watched a few random episodes, not everything. I have to wonder if the problem was introduced with the most recent firmware update. If I can figure out how to do it I am tempted to revert to v6 of the firmware and see what happens.
