The Engineer shares DNA with humans but is further along in the evolutionary scale. When goo is ingested, the Engineer will almost immediately deconstruct into airborne and waterborne microscopic organisms. [Show spoiler]When the Engineer was 'impregnated' ala Shaw Trilobite, the result was the Deacon . (not the normal course of events.) I would speculate that goo ingestion, deconstruction, evolution is the only means of reproduction available to the Engineers and they are at the endpoint in their evolution. So, if things go wrong during the evolutionary process on a reseeded world, the next step is to eradicate the sentient life and begin again. "To create, you must first destroy" (David 8)

All of which will probably be clearer when the sequel arrives, as Scott said from the beginning this was a two-movie story.
