I get the same issue sometimes with Rock Band.
Turn the PS3 on via the PS button on the controller. This is very important. The controllers are assigned numerically, starting with #1. If you have the GH3 dongle attached to a USB port (which it often will be, since inserting/removing it every time you play is a pain), powering the system on via the power button on the machine will push the dongle/guitar controller into controller 1, which leaves your SixAxis to be assigned as controller 2 once you power it on.
As mentioned above, you can always manually override the controller assignments by bringing up the menu with the PS button. This will swap the controller assignments (I have four Six Axis controllers, and three Rock Band instruments, so assuming I power everything on, my SixAxis controllers can be anything from 1-7, which isn't always what I want).
