Marantz 7002 Setup

I just got this unit wired up the other day and have just started playing with it.Im not familiar with it yet but I ran through the auto setup.Speakers all achecked ok and I didnt get any error messages.I watched a blu right after to see how it sounded and it appears I created a problem with my sub somehow.Im only getting a LFE signal sporadically.Many times when I knew the sub should be active it wasnt.Most of the time while watching the film the indicator light for the sub was off.It's got me stumped.Tried changing surround modes etc.If I reset the unit will that get me back to where I was before I did the setup?Before I did the setup the sub was working fine.I know it's operator error!
