The bottom one is a limited edition like The Simpson DVD's the face (the Silence I think) comes out in a 3D effect. Or it's the alternative slipcover exclusive. Play.com have a little figure with theirs.

From the Doctor Who thread. I'm not 100% sure but I think there's an exclusive with a normal 2D cover with The Silence on it.
