For me I guess all of Stanley Kubrick movies are confusing. I've seen them all but I am never quite sure what he is trying to do with the movie. I guess the only one I manage to follow are Doctor Strange Love & 2001 for that last one because I've read the novel about 10 times in highschool.

how was requiem for a dream hard to follow, thought it was rather easy to follow. Now Darren Aronofsky's the Fountain, that was hard to follow.

watched Southland Tales this past weekend on demand. Stupid and really confusing. Terrible movie.

Naked Lunch, Twin Peaks and Memento are the most hard to follow for me.

Most things by Cronenberg and Lynch have multiple levels.

There is a little time travel movie called Primer that had me completely lost. It still held my attention to the end. I wasnt sure what happened or didnt happen by the time it was over.

Transformers 2. somewhat understood the story, but didn't make sense. but the movie is awesome.

I thought Presitge was confusing. I tend to overthink that movie, hence i get confused.

Memento, Prestige and Fight Club were brain teasers - but they made sense in the end, so I don't know if they fit in this thread. (Not sure if the OP is asking for movies that are headscratchers even AFTER the movie is over).

Took me two viewing to get Donnie Darko.
