For me I guess all of Stanley Kubrick movies are confusing. I've seen them all but I am never quite sure what he is trying to do with the movie. I guess the only one I manage to follow are Doctor Strange Love & 2001 for that last one because I've read the novel about 10 times in highschool.

Naked Lunch, Twin Peaks and Memento are the most hard to follow for me.

Most things by Cronenberg and Lynch have multiple levels.

There is a little time travel movie called Primer that had me completely lost. It still held my attention to the end. I wasnt sure what happened or didnt happen by the time it was over.

Memento, Prestige and Fight Club were brain teasers - but they made sense in the end, so I don't know if they fit in this thread. (Not sure if the OP is asking for movies that are headscratchers even AFTER the movie is over).
