So I'm going to be setting up my HTIB soon and I am wondering about one thing with the sub. So under the carpet there is cement. Will that effect the sound and the base from me feeling it when it plays my movies?

hmm. carpet like floor carpet or smaller carpets? for what its worth, it shouldnt. lower frequencies will still dissipate the sound, no matter what flooring you'd have.
if ever, you can end up using bass traps if its too much or reverbs towards other rooms. |

The concrete slab under your house won't impede your ability to hear or feel your sub. In fact, most people with hardwood / tile flooring have to put some sort of a rug down to help with reverberations, acoustics, and minimize boominess. You'll be fine with carpet over your slab.
