The scene where they first show the city in Metropolis is beautiful. The mix of the Gottfried Huppertz score and the special effects is still wonderful, 85 years later. I loved it when I first saw it(and still do.)
More recently, the scene in Rise of the...Apes where
[Show spoiler] Caesar says "no" to that douchebag kid
made my stomach sink. Astounding moment, even if I don't like the film very much.

I can think of two from Inglourious Basterds -- the opening scene and the scene in the underground bar.

The Matrix - The Rooftop action scene with the Bullet dodging.

Ip Man - The Fight against 10 Men

Meloncholia - The opening and ending scenes

Bad Boys 2 - Where they drop cars from the Transporter

Transformers - The First time we see a transformer transform.

Se7en - Obviously the Ending with the Box.

Rise of the Apes - Will spoiler just in case
[Show spoiler] Where he talks for the first time

Those are just a few.

Rise of the Planet of the Apes -
[Show spoiler]Caesar's first spoken word among other great scenes.

Super 8 - The train crash. So freaking loud and violent.

How to Train Your Dragon - The first flight scene with Hiccup and Toothless. John Powell's score and the imagery combined for a jaw dropper of a sequence. The romantic flight. Every flight scene. Any time Toothless showed his dangerous yet adorable self.

Avatar - The whole Ikran sequence. I think the whole movie should qualify really, but that scene stands out.

Crouching Tiger, Hidden Dragon - Every single fight. Beautiful, beautiful choreography and cinematography to capture it all. Tan Dun's drum lead score doesn't hurt either.

Hero - The whole movie starting with the first flashback sequence.

Red Cliff Part 1 - The Tortoise Shell battle. If you've seen it you'll know. Still need to watch Part 2. Maybe tomorrow after work.

Spider-Man - Any time Spidey swings through New York.

Spider-Man 2 - The elevated train fight.

King Kong (2005) - The 3-way Kong/T-Rex fight. Any time Kong shows up. Ice skating. I'll leave it at that.

There's more, but this gives a good intro and overview.

There seems to be a fair amount of horror scenes in this thread. Everyone has different tastes.

For me, I respond to dramatic scenes, powerful monologues, etc...

Doubt comes to mind. Watching Philip Seymour Hoffman and Meryl Streep go head to head...WOW. Add in Viola Davis and Amy Adams' best performance ever

Arm wrestling scene in The Fly.. I was quite young when I first saw it and I'll never forget how I cringed.

There are so many that it will be hard to list them all.

Star Trek 3 the search for spock's official trailer drew me into the Star Trek universe when it was playing in 84'. Remarkably it was seen on a black and white 14inch television, and it still curled my housecoat, it was awesome for me.

Flash Gordon 1980 and many sci-fi's from this era were inspirational, cloud tank effects also seen in The Wrath of Khan etc. The StarShip Enterprise and the Reliant were my absolute favourite ships ever.

Starship Troopers. all things graphical and miniature. the spaceships, the bugs I couldn't get enough, went and saw that one twice. I was 16.

Return of The Jedi had top 2 best overall battle scene (my other was the 1v1 battle of khan), which was subsequently knocked of it's perch by Return of the KingI was taken aback by RoTK's visual splendour.

In recent times LOTR:FOTR's Balrog scene sealed the deal. I was such a proud kiwi haha. Star Trek 2009 was gorgeous and likely had my favourite effects in that same year. I do prefer them to Avatar's and a likely component of that is the history I have with the franchise.

AVATAR yea it is a stunner; I smiled when we got to see the giant bucket wheel excavator around the mining area as the crew came in to land. It made me giddy with anticipation as to what other graphical wonders we were going to see.

oh while I remember it 2010: The Year we Make Contact, as a 13 yo the big hole in Jupiter was a massive concept, especially learning that this hole was created by living beings. The sense of scale to this made me think what type of power and consciousness could pull that off. I have to admit it was humbling.

Important scenes I don't think have been mentioned yet -
The final stand in Saving Private Ryan
The final charge in Glory
Perhaps 2 of the most significant and moving scenes ever filmed.
