Harmony 1100 Expert Needed

I have been getting some great help from a few members here and thank you for youre help, Im simply becoming extremely impatient with my harmony 1100 issue.

my set up is an LG 3d lm6200 tv
Sony S790 BD player
Sony PS3
and Motorola cable rec.
With a Pioneer elite 03 av receiver.
everything is run through HDMI cable, sony, motorola and sony bd player are run to the receiver, my pioneer is not 3d capable so the sony bd player is a dual out put so I have the hdmi1 output is sent from the S790 hdmi1 output on the sony out putting to the LG tv hdmi2- this is for video.
The sony S790 HDMI2 is going to the Pioneer for audio.

My issue is I cant get the harmony to correctly change acivities without an input issue, I have tried several times to figure this out on my own and have given up so I have been reaching out here on these boards and have had a few replys but nothing thats solves my problem.

When I chose BLURAY the rec switches correctly from whatever activity to the bluray device however it doesnt swtch inputs properly it also will leave the tv input option screen up for minutes, I have to command it to exit the screen.

I would love to have a harmony expert or someone that knows this remote and who can help with some expert advice.
