The tougher threat to the Justice League would be from the X-Men. The mutants have a couple of cosmic-level characters that would make things difficult.

Batman does have a file on the Avengers, if you know what I mean.

Few characters are as ridiculously overpowered as Superman, so I'm going with Justice League.

Tony Stark would just construct a Kryptonite weapon to take down Justice League's most difficult opponent: Superman.
