I think both Godfather 2 and Lord of the Rings: Return of the King apply. Howard Shore's score for Two Towers was ineligible because it used similiar themes from the Fellowship of the Ring (which won the Oscar). He won the Oscar for Return of the King.

Godfather's composer Nino Rota used parts of the score from a movie called Fortunella and was declared ineligible. He won the Oscar for best score with Carmine Coppola for Godfather II. Carmine Coppola did the score for Part 3.
