I think the answer to that is found in what David told Vickers that Weyland said... "Try harder."

David's motivation
[Show spoiler]is quite mysterious. Given that he was able to more or less read the hieroglyphics, I think it's possible that David knew A LOT more than he was letting on and was operating under his own agenda, especially during the second half of the movie. It's possible that he suspected what would happen to Holloway and was curious to see if it would work. Weyland probably instructed him to do it, but I have my doubts he fully disclosed to Weyland what he suspected it would do to Holloway.

The weakness of Prometheus is that it works perfectly when you have viewed all the virals and pored though all the data on the Weyland Corp. website as I have. Obviously those that haven't have legitimate gripes when they watch the movie without benefit of all the supplementary information.

Perhaps enough people will be motivated to visit the Weyland Corp site and seek out the David and Shaw Featurettes after viewing the film for the first time. The film maker's want that to happen. That's why the film ends with the Weyland Corp logo and the date 10 11 12. Time will tell if it works or not.

Regarding the
[Show spoiler]poisoning of Holloway. It is in keeping with David's prime directive "Find immortality for my creator", Peter Weyland. When the Engineers were found to have died 2000 years earlier, David took the only available apporach, experiment with the mutagen (black goo). Remember, before he did that he communicated with Weyland in stasis. Weland told him to "try harder". He was kind enough to ask Holloway's permission, although he could have given him a bit more information on what he was doing. David could not have forseen the possibility of intercourse with Shaw, but that was a useful event. If the living Engineer had not been found, the normal course of events would have been to keep Weyland alive in stasis, return to Earth with Shaw and alien embryo in stasis and continue the experiments there. The objective was always to achieve immortality for Weyland. Once the living Engineer was discovered, Shaw and embryo were unimportant. The veil of the real mission was thrown aside and Weyland was removed from stasis and taken to meet his maker.

That is a legitimate criticism, as most people won't bother with the extra material. However, it's the kind of thing that I love to delve into. For me, things like the TED speech and the David 8 video are definitely part of the whole experience of this movie. But, of course, I can understand how that's off putting to some people.

Which is great. But was awkwardly filmed and awkwardly written. As others have said, it seems like footage was hacked to get the film down to 124mins.

Yes. Based on the Facebook likes and tweets we have a lot of company.
It is cheap, cost-effective marketing. Perhaps the film makers were depending on it too much. The movie seems to be doing reasonably well at the box office in spite of it. And, there are many threads in many forums replete with heated discussions and hilarious video reviews This weekend box office may be pivotal to getting a sequel.

I'm sure these featurettes will also be included on the bluray to help flesh out the story, along with hopefully an extended cut of the film which has been hinted at in several of Scott's interviews.

Unfortunately he has ONLY hinted at 'deleted scenes' for the BD, not an extended cut that I know of.

SOMEBODY, please prove me wrong!

I've run across several articles mentioning this. Here's one:

I'm not sure 'maybe' means yes, without a doubt there will be an extended cut based on his qualifying remarks after maybe. In the video, he is shaking his head 'no' when he says maybe. He says 'no' to the same question earlier in the video interview. His verbal poke at the interviewer about failure to communicate could mean "you idiot didn't you hear me the first time, I said no, you can find extended/deleted scenes via the menu.:

"Maybe. But I’m so happy with this engine, the way it is right now. I think it’s fine. I think it works. It can go in a section where, if you really want to tap in, look at the menu. To see how things are long, and it’s too long," he said. "Dramatically, I’m about putting bums on seats. For me to separate my idea of commerce from art—I’d be a fool. You can’t do that. I wouldn’t be allowed to do the films I do. So I’m very user friendly as far as the studios are concerned. To a certain extent, I’m a businessman. I’m aware that’s what I have to do. It’s my job. To say, 'Screw the audience.' You can’t do that. 'Am I communicating?' is the question. Am I communicating? Because if I’m not, I need to address it."

I don't think we can be sure until the BD specs are released. Based on the extended cut of Alien on BD, an extended cut of Prometheus may not be an improvement.

If you read between the lines in those interviews, it seems like there will be an extended cut. It just seems like he doesn't want to come out and say that while the movie's still out in theaters. He did an interview for some iTunes podcast I listened to, and he seemed much more assertive about doing a longer cut (almost definitively so).

Perhaps he is still making up his mind about it. Ridleyspeak is not always easy to translate. The shorter cut is more important for the theatrical showing since a longer cut means fewer showings and a lower boxoffice. That's not important for the BD.

In the interview, I found his own explanation on the deleted scenes rather telling. The sentences in quotations are from Scott...

From The Article: Ridley Scott Says There Will Be An Extended Cut Of 'Prometheus' On DVD/Blu-Ray That Runs 20 Minutes Longer

Quote:
"The Engineer fight scene was pretty good. It will definitely go on the menu. It won’t go on the long version."
Hmmm....this points to there being both an extended cut, along with additional deleted scenes that Scott didn't feel fit in either a theatrical or extended release.
