That is weird.

Wonder if it is just a difference in gain levels or perhaps how the legacy DD track is being handled.

Theoretically, there shouldn't be any differences.

It definitely wouldn’t be related to the legacy DD track, which is a completely separate track for TrueHD on BD. The C channels above are from the lossless TrueHD/Atmos tracks, which are clearly different. Some changes were made, but for what reason, I’m not sure. I didn’t compare the other channels but suspect that they are different as well.

EDIT: I did end up comparing the other channels. The LFE is basically identical between the 2016 and 2022 Atmos tracks, but the other 7 channels all differ, like the C channel for which I posted the waveforms above. Again, I don't know what these changes mean, audibly, but they are definitely there.

Nope. Probably won't be fixed discs (if Sony is aware and plans on fixing them) until they put out a re-release whenever that'll be.

layout is wrong. I think the centre channel is encoded or the left or right speaker or something like that

Their phase is reversed I think, so the centre comes from the rear and the rear comes from the centre (when decoded into separate channels by your AVR).
