Based on the movie and story combined with the 3D aspect, my Top 3 animated 3D BDs are:

1. Madagascar 3
2. How To Train Your Dragon 1 *
3. Polar Express **

* Haven't seen How To Train Your Dragon 2 yet
** I love trains and Christmas so this one is very appealing to me

Of course, I like some of the Pixars too (love UP and the Cars series) and even the four Shreks are really good in 3D.

High on my wish list:
I hope Dreamworks will release Shrek the Halls on 3D BD.

^^ Agreed...it would be nice to have 3D of all those Dreamworks Christmas specials in a set. Kung Fu Panda Holiday, Shrek the Halls, etc.

I see you are from NY... wait for a snowy day and watch Rise of the Guardians! One of my favorites to watch on a snowy winter day! One of the top tier 3Ds.

For the strongest 3D:

Turtle's Tale 2, Thunder and the House of Magic, Madagascar 3 from a lot of the 3D animated films I've seen.
Best cel animated 3D I've seen is from Beauty and the Beast 3D from Disney.

Don't think I ever mentioned it on this site, but my absolute favorite animation story on Blu-ray 3D has always been Kung Fu Panda in 3D.

It was an early 2008 project, but imo, results produced an unsurpassed 3D creation to date. Every scene has multiple layering and the CGI is at the top of my list for a quality look of realism. One of the most impressive 3D scenes imo, is when Po and Master Shifu hike up the mountain gorge to the pool of sacred tears. The figures look like real miniature mountaineers in the distance as they are climbing to the summit..

Ok, I have seen a lot of 3D but the really strong ones:

1. Despicable Me 2 (a lot better than first)
2. How To Train Your Dragon 2 (a lot better than first)
3. Madagascar 3

The most interesting 3D animation is however Coraline, but I don't find the 3D to be any stronger than the above metioned.

I'd heard a lot of good buzz about Madagascar 3, so I blind bought it - -having never seen the first two.

As it turns out, the hype was right. Madagascar 3 is not only a funny and entertaining movie, the 3D is terrific. It's probably the best blind-buy in my whole collection.

I was glad it went on sale a few years back for $20 bucks new.
Fun movies, cool martial arts and great 3D. Can't wait for Kung Fu Panda 3 3D.

Hard to limit it to just 3.

I particularly like what Laika have been doing with Coraline, The Box Trolls, Paranorman.

Although I was somewhat underwhelmed with the 3d in Box Trolls, I'll need to reassess it when the blu-ray hits. I've watched Coraline several times now, I'm impressed with the 3d in that.

Tim Burton's Frankenweenie is also very good. Unlike the Laika films, I believe it was a conversion, but flawlessly executed. Aardman's The Pirates! Band of Misfits was another good 3d stop-motion film.

Sony has done some solid work on Cloudy with a Chance of Meatballs, and the sequel. I enjoyed those way more than I thought I would. They have a very cool visual style and somewhat anarchic sense of humour.

Imagemovers produced a string of mo-cap movies with generally excellent 3d throughout. The Polar Express, Beowulf, Monster House, A Christmas Carol, and then Mars needs Moms finished the studio off. They were criticised for stilted uncanny valley performances, and while that was often a valid criticism, the films worked pretty well for the most part despite this, and the 3d was frequently spectacular enough to justify the price of admission. I didn't care for Jim Carey's Scrooge, but those flyovers of Dickensian London more than made up for it.

Dreamworks are another studio that really pushed 3d from the early days of the revival. Some of their films I've found crass and tasteless, but in recent years, they've really impressed me with a string of solid efforts, and their use of 3d seems to be reliably excellent. The Croods and Megamind were way better than they looked like they were going to be. How to Train your Dragon was every bit as excellent as it looked like it would be. Monsters vs Aliens was another fun movie perfectly suited for 3d and that took full advantage of the format.

Blue Sky seemed like a promising studio but I found they produce increasingly obnoxious films. Epic was an exception, that's an absolutely gorgeous film with great use of 3d.

Disney has been doing stereoscopic 3d since Chicken Little. I liked Wreck it Ralph a lot.

To whittle it down to 3, I'd probably go in no particular order with Wreck it Ralph, Cloudy with a Chance of Meatballs, and any of the Laika films.

Default Strongest animated 3D Blu-ray titles

Resurrecting this thread, since some worthy titles have been released since 2014.
I realize the 3D experience varies probably based on the equipment in use, and may vary according to individual preference, so I'm aware some titles I consider great/ strong 3D may not fit that category for some... that being said...
I've been enjoying many of the 3D animated movies strictly for their 3D strength, and often find myself getting caught up enjoying the movies as I'm immersed in the 3D experience!
I'm going to update my list as I watch and test more titles. Reading other people's lists / picks is helping me remember some of the better discs I've seen also!
Some titles I've gotten ahold of and viewed so far that fit into this category would be:
