The Criterion release of Citizen Kane despite its incredibly comprehensive set of supplements is still missing some:

Citizen Kane in 5 Minutes (from the very first Criterion Laserdisc)
A unique commentary (from the Image Laserdisc)
Various interviews about the film (from the 50th anniversary Criterion Laserdisc)
The Battle over Citizen Kane (from the Warner UCE Blu-Ray and 2-Disc DVD)
RKO 231 (from the Warner UCE Blu-Ray)

No Country for Old Men adds new conversations with the Coens and Deakins/Diliberto with Megan Abbott, making of featurettes and archival interviews (assume these are EPK but don’t know if they’ve appeared on other releases.) The collector’s edition extras aren’t included, with hours of press tour Q&As with David Poland, David Powell, Variety, EW, Creative Screenwriting, NPR, ABC, In-Store, Charlie Rose, WNBC, C4, KCRW and Spike Jonze.

Many of the films from the Essential Fellini boxset have never had standalone releases. The UK BD included unique interviews with Sandra Milo and Lina Wertmuller. The Umbrella release featured documentaries on Fellini, although they also have a separate DVD release.

The Criterion release of Scarface has new interviews with Abbott/Hader and Lea Jacobs. Not retained from the Imprint are a Drew Casper commentary and interviews with Matthew Sweet and Tony Rayns.

Thieves Like Us adds a new Nathaniel Thompson commentary, but doesn’t include the Geoff Andrew appreciation, radio plays or booklet from the Radiance.

Kino’s 4K release of Play Misty for Me adds a new commentary with Alan Spencer, while also retaining their BD extras (Tim Lucas commentary, Donna Mills interview, Howard S. Berger video essay, TFH) and retaining the Universal extras (Play It Again and Misty, Don and Clint). The Final Cut release featured a trio of interviews with Marc Eliot, Kim Newman and Allan Bryce.

Like Our Little Sister, the Korean 4K release of Blue is the Warmest Colour is apparently an AI upscale. There are no English friendly extras, but the Artificial Eye release included deleted scenes and interviews with Exarchopoulos and Kechiche.

North by Northwest is missing the Criterion LD's storyboard to film comparison and Hitchcock interview, as well as the Blu-Ray first printing's isolated score and Cary Grant: A Class Apart documentaries even in the UK version.

I think this just applies to the new extras that Imprint created. The extras taken from the Rhino DVD (the audio commentary by Lou Adler and the audio commentary by Diane Lane/Laura Dern) will probably be included on the Fun City Editions release.
The extras produced by Imprint were:

Audio Commentary with Lee Gambin and Allison Wolfe
Video essays by Kat Ellinger and Sara Marcus
Interviews with Marin Kanter and Debbie Rochon

The Imprint release of Drugstore Cowboy includes isolated score, Chris O'Neill visual essay, score featurette and a different shorter interview with Kelly Lynch

Thief doesn’t include the Arrow extras (Directors: Michael Mann documentary, James Caan interview and Ciné Regards episode, F.X. Feeney analysis and theatrical cut and isolated score)

Ugetsu is missing from the Eureka release Oyu-Sama, Rayns interview and booklet

Chungking Express doesn’t include the Rayns commentary from the original Criterion release, and from the Artificial Eye release Tarantino introduction, On Location with Christopher Doyle and WKW interview

Godzilla doesn’t include the additional films from the boxset, and from the Classic Media release the Ryfle/Godziszewski commentary and Story Development and Godzilla Suit featurettes

Cherbourg doesn’t include the additional films from the Demy boxset, and from the StudioCanal BD Catherine Deneuve audio interview and Virginie Ledoyen and Geoff Andrew interviews

Darling adds several new extras (Sofia Coppola, Frederic Raphael and John Schlesinger interviews and costuming featurette), but doesn’t include the Umbrella extras (Berger/Thompson commentary, Melanie Williams visual essay and Kim Newman interview)

The 4K release of Tommy is barebones, and doesn’t include any of the Odeon Entertainment extras (Russell/Kermode commentary, interviews with Russell, Townshend, Daltry and Ann Margaret, sound featurette and The Tube excerpt)

Aguirre retains the two commentary tracks, but doesn’t include from the BFI release the booklet and additional Herzog films (Fata Morgana, The Unprecedented Defence of the Fortress Deutschkreuz, Last Words, Precautions Against Fanatics)

36 Quai des Orfèvres only includes English subtitles for the main feature but not the extensive extras, however the Tartan BDs include Olivier Marchal interview, making of and costumes and weapons featurettes

Similarly, Crimson Rivers only includes English subtitles for the main feature. The Imprint release includes more extensive extras than the Kino with commentary, isolated score and featurettes.

New Criterion announcements

You Can Count On Me doesn’t include A Look Inside from the DVD or the 10 minutes of EPK interviews from the Momentum DVD

The Truffaut set includes some new extras with Introducing My Father interview. The BFI release of The 400 Blows has some minor exclusive extras like Catherine Wheatley presentation and Paris archive shorts. The Fox Lorber DVD included a Glenn Kenny commentary. The Artificial Eye BDs of Stolen Kisses and Bed and Board includes a French language commentary with Claude de Givray and Claude Jade, and Marie-France Pisier commentaries on Antoine and Colette and Love on the Run.

The Big Heat has several new extras (Silver/Ursini commentary, Nehme video essay, Bachmann/Bogdanovich audio interview), but is missing from the Twilight Time and Indicator a different commentary with Dobbs/Kirgo/Redman, isolated score, Rayns interview and booklet.

- Countdown Begins (21:30) - story concept and history of the IMF team that includes a look at Tom Cruise's movie stunts from Top Gun to the Mission: Impossible series;
- Evolution Of A Blockbuster (21:55) - traces the making of Mission: Impossible III from script conception to choosing the director to the final cut;
- Designing The Mission (10:37) - a look at the production design for Mission: Impossible III.

I have the From Russia With Love Criterion, and am still looking for the other two.

If you just want to listen to the commentaries themselves, or sync them up to whatever copy of the movie you have, they're available on youtube.

Not even the BD bonus disc has those? Weird.. I don't know why they'd skip them. Here I thought I had all bonus features.

Actually, from that list the only things missing are A&E Movie Real and History vs. Hollywood. These were licensed programs from TV networks, specifically A&E and History Channel, and the rights probably lapsed.

Master and Commander doesn’t include the extras from the 2 disc DVD/French BD.

Best Buy Bonus Disc - "Behind the Scenes: A Filmmaker's Journey — A Look at Master and Commander: The Far Side of the World" (19 min)
The Curse of Frankenstein is comprehensive in both territories, except for The World of Hammer (which at least has a separate DVD)

Some of the Optimum extras for This is Spinal Tap aren't carried over: 25 Years of Spinal Tap: Turn It Up To 11, Live Earth performance, Reg Presley and Nigel Tufnel Interviews, featurettes. International Sony release TBC

Eyes Wide Shut adds interviews with Lisa Leone, Georgina Orgill and Christiane Kubrick, press conference and Never Just a Dream from the UK theatrical reissue, but drops interviews with Cruise, Kidman and Spielberg, and from the Masterpiece boxset, Stanley Kubrick in Focus. The original DVD also included an open matte version.

Both the Wild East DVD and Koch BD of Kill Them All and Come Back Alone included interviews with Ken Wood (Giovanni Cianfriglia) and Alberto Dell'Acqua, while the StudioCanal BD carries over the Alex Cox commentary but adds interviews with Castellari and Romolo Guerrieri and a retrospective.

Unlike the Kino only including a commentary, the StudioCanal BD of The Hellbenders includes interviews with Howard Hughes and Ruggero Deodato and introduction by Jean-Baptiste Thoret. Koch included Troy Howarth commentary and super 8 version.

Come Drink With Me 4K is more comprehensive than 88’s earlier BD, but it doesn’t include all the Arrow extras (Audio Commentary by Tony Rayns, Talk Story with Cheng Pei-pei and Cinema Hong Kong: Swordfighting) or a booklet, and a couple of the Dragon Dynasty extras (Audio commentary with Cheng Pei-pei and Bey Logan and A Classic Remembered).

Hard Boiled has a lengthy amount of extras, but doesn’t include the Bey Logan commentary, older interviews with Woo, Philip Chan and Kwok Choi and Location Guide from Dragon Dynasty (Terence Chang interview on the DVD), Accidentally student film from the Criterion DVD, individual Woo commentary from the Winstar DVD, half hour Woo interview from the Tartan DVD. Arrow release is forthcoming and may have different extras. The French DVD including a 75 minute making of and Tony Leung interview that were English subtitled for the HKR bootleg, alongside Body Count, analysis, location guide and Stranglehold comparison.

A Better Tomorrow doesn’t include all the DVD extras, including the alternative score, Bey Logan commentary, Crossings documentary and Woo and Fat interviews from the Optimum steelbook. The WCL 4K includes a Fantasia panel with Woo, but this can also be found on YouTube. The HKL DVD of the sequel included a Tsui Hark interview.

The Imprint of Midnight Cowboy adds a Matthew Asprey Gear commentary, Desperate Souls documentary and Adam Holender interview, and carries over the separate Jerome Hellman commentary and Celebrating Schlesinger from the MGM BD, but it lacks the Criterion exclusive extras: Schlesinger/Hellman group commentary, Michael Childers gallery, Adam Holender video essay, The Crowd Around the Cowboy, Schlesinger BAFTA interview/tribute, David Frost interview with Voight, screen tests and Waldo Salt: A Screenwriter's Journey.

Kidnapped includes a director interview not present on the Italian 4K.

The DVD of Human Traffic includes a Remixed cut, Making Of and Boom Boom short film.

Sound of Music seems to be missing the text gallery about the history of Salzburg, the Anchluss and other material related to the film from the 30th Anniversary Laserdisc. I also think Salzburg Sight & Sound from that same LD (which reappeared on the 2010 Blu-Ray) is missing as well.

Meanwhile, the international 4K releases of TSoM will omit the third bonus disc in the U.S. 4K version (which may be a limited edition, perhaps why its price on most sites including Amazon has jumped up since its announcement), which is supposed to contain all the extras from TSoM's previous BD releases.

Also, the OP's comparison of the Kino Lorber 4K of The Apartment to its Arrow UK/US BD may need to be revised, as Arrow will be releasing its UK 4K in December.
