You can put Blocking Towers, which are just giant barricades, in the path of oncoming enemies. Smaller enemies have to path around those, but larger ones can attack and destroy them. The solution to that, of course, is to put attacking towers and a Repair Tower near the blocking tower so that you can (hopefully) kill the attackers before they can kill your blocks and get to your vulnerable attack towers.

Upgrading is just like using gems in PixelJunk Monsters; select the tower, hit X, and spin the menu until you see the Upgrade option (actually Upgrade is the default action on a tower so you don't have to spin the menu at all). Upgrading towers costs money; quite a bit more money than buying more towers, but some towers get significantly stronger with upgrades.

To upgrade any tower above level 2, you have to first research the tech level 3 + level 4 upgrade (100 credits) to unlock those upgrade ranks, and then level 5 requires a separate 200 credit upgrade to unlock for all towers.
