Default Native resolution issue?

I have a Directv HR20 hooked up to my Samsung LED DLP. I have had the native resolution option set to on, because I figured the TV did a better job of upscaling than the HR20. Recently I have noticed some flashing or pulsing on broadcasts that are native 720p. For example if a 720p broadcast is letterboxed, I can see it at the top, before the black bar. Also, when watching PTI on ESPN, there were some boxes on the right side of the screen, with their topics listed, and I saw the constant flashing in certain areas. When I turned native off on the HR20, I went through the resolutions and could see it on 480p and 720p, but it dissapeared on 1080i. Does anyone know why this is? Is it the set or the HR20?
