When I added my amp, I ran Audyssey again and tweaked the levels afterwards using a meter. I think the after the addition of the amp the levels were a couple of dB off.

I think to answer your questions: yes, you will need to readjust the levels (I recommend running Audyssey again and then fine tuning). Audyssey will run fin with the amp, it's just that you need to run it again since your gear changed.
