No they're not the same continuity, In the ending to the series Shinji embraces instrumentality, in EoE Shinji doesn't go along with it, 2 completely different outcomes.

He accepts instrumentality but then rejects it. EoE illustrates this externally and shows the outcome, completing the ending.
It is called End of for a reason. It's not rigidly two entities, saying so is too dismissive imo.

Yeah I don't think the endings are the same either, however there's nothing wrong with thinking they are. That's one of the points of art, the meaning is up to you, different people can view it however they want.

She would definitely come back from the Sea of LCL in both endings, after some time to separate herself from everyone else. Pretty much every named character who got liquified probably returns to life after either ending, including those who died within hours of Third Impact kicking off since they still show up in Instrumentality.

All except for Gendo, who after the series ending probably stays in Unit 01 with Yui, but was definitively rejected from Instrumentality and killed in the movie.
