Brotherhood adapts the manga. So technically still just 2 universes.

Other than religious symbols edited out and the abridged start (Due to it being covered in the first FMA series). What other changes were made to the Brotherhood anime the made it different from the manga?

The Abriged start. Which is exactly what I said. I didn't say they were different, I said that you don't get the full story with Brotherhood. You have to read the manga to get the whole thing. Hence, three experiences.

It being abridged isn't a bad thing though. When I first saw Brotherhood, I remember thinking "when do we get to the new stuff. I know they start off the same, but I didn't think it would take so long. Waiting. Still waiting. Oh good, new stuff!"
