LOTR/Hobbit extended editions are the only versions of those films, as far as I'm concerned. It's been so long since I've seen the theatrical cuts, I couldn't even tell you which scenes weren't in them, save Saruman from ROTK (which is criminal). Watchmen's Director's Cut also adds plenty of depth. I'd also consider the Rogue Cut of DoFP to be a "Director's Cut", and I just barely prefer it over the theatrical.

I thought the Rogue Cut was worse than the theatrical. After I watched it, I thought, "Wow, they actually made the right decision to cut almost all of her scenes."

The Abyss...
Star Trek The Motion Picture.... And neither of them are on blu-ray ... Sigh.

Lord of the Rings/The Hobbit... Haven't seen the theatricals since they came out either (But I'll even go for Extended King Kong! Lol)

Honorable mention: Batman V Superman

Oh and Waterworld if it counts! Not a real "Directors cut", but likely close to what one would be. Big improvement!

Best cases where both versions have their pluses:
Superman II
Legend
Edit: Never thought about Star Wars. Guess they would fit here too.

In terms of improvement over the theatrical, these are all hugely significant:

Kingdom of Heaven
King Arthur (the Antoine Fuqua one)
Payback
Hellbound: Hellraiser II
Chronicles of Riddick


As far as not-an-actual-directors-cut - Alien 3 Assembly Cut. The theatrical no longer exists to me, only this one.
