I don't know anything about this video game but I saw the movie last night on the Dolby screen and it was a fun watch. The entire time I was thinking how great it would look in 3D.

I watched it yesterday and it has many shots that look like they were framed for 3D, maybe it was considered during pre production but then cancelled the 3D conversion. I think it would've looked pretty good.

Does it have any pop out and perspective shots that look really weird in 2D? For examples, The King's Man has a grenade being thrown out of the screen at the audience, and a shot of looking down a drawn sword that goes into/out of the screen

That's just Matthew Vaughn's style, a lot of his movies have similar shots.

I don't recall any scenes like that in Kingsman 1. The grenade being thrown out of the screen must have been intended as pop out.
