Criterion's Beastie Boys Video Anthology had multiple angle and takes selection for their music videos, allowing you to create your own edit as it played. That was pretty neat.

Memento also had some pretty extensive menu puzzles. These had to be solved to access any of the features, including the biggest feature: a chronological edit of the film.

Not DVD, but the blu-ray of 300: The Complete Experience has a picture-in-picture option that allowed you to see the scene against a green screen, pre-CGI and without the dramatic color correction. This feels like a feature from the DVD era and was only on one edition of the blu-ray from 2009. It was not repeated on future editions or the UHD.
