For the sake of your speakers, I would place the rear surrounds on stands that raise them up but not over the height of the rail. Yes, it would sound great if they were mounted on the ceiling over and behind you, but with an open loft space I think short of pre-wiring through the ceiling and walls, it would not look good.
As for the side surrounds, try placing them at the same height as the rear surrounds. If possible, move them further to the sides and forward some.
Ideally, in a surround setup, the speakers all the way around would be an equal distance from the prime listening area. This is very difficult to achieve in real world situations where the room wasn't designed with this in mind.
I forgot what type of reciever you have. Does it have a built-in room optimizer? I think you have an Onkyo, right? If that's the case, you can use the optimizer to help set speaker distances and levels from the prime viewing area. That will help compensate for any surround distance issues. If you want to take it a step further, follow that up with a manual sound meter calibration. Radioshack has a couple of models that work well. That will help you surround system sound sound really immersive.
Good luck.
