Bad Blood and The Unnatural are probably my two all-time favorites.

A few other favorites:

Clive Bruckman's Final Repose
Jose Chung's "From Outer Space"
X-Cops
Hollywood A.D.
Squeeze/Tooms
Dreamland 1 & 2

It's still my favorite television show of all time.

I loved 'Killswitch' 'The Unnatural' and whichever one from, I believe s. 7, with the Lazurus Bowl.

Too many to count. I love that show dearly. Just finished re-watching Season 8, now on to Season 9.

My Favorite episode was the one where some hunters go missing in the wood, Mulder and Scully go looking for them and they find some camouflaged creatures that are somehow connected with the fountain of youth.

Pilot. The very first one that gave us ten years of great TV.

I love many X-files episodes, but one that keeps coming back to me is D.P.O. Admittedly, I love that episode primarily for the opening sequence when the song "Ring the Bells" (alternate NRG version) by James is playing. The scene is very tense and the crescendo in the music perfectly matches the tone of the visuals; just a perfectly executed TV moment for me (it may have helped that I’m also a James fan).

The ones that have very little {if anything at all} to do with Government Conspiracies.

That's what killed the show for me.

My wife and I love the series, but some of my favorite episodes include:
Ice
Pusher
Musings of a Cigarette Smoking Man
Bad Blood
Monday
The Goldberg Variation
Dreamland I & II
There are others I really enjoy, but the list would get too long.

"Small Potatoes"
"Bad Blood"
"Sysygy"
"Unruhe"

Mythology Eps:
"Gesthemane"
"Redux II"
"The Red and the Black"
"Memento Mori"
"Paper Clip"
"One Son"
"End Game"

I can't remember the titles, but two that I remember fondly are the one where Sculley goes and gets a tattoo - it was neat because the whole story was basically about her and the other one was with the old man who was psychic and was helping to stop a serial killer.

Dang, you beat me to it... my absolute FAVORITE episode right there. I saw this episode when I was in my early teens, I think, and those red eyes freaked me out for WEEKS after I saw it.

Clyde Bruckman's Final Repose and Bad Blood were brilliant. There was also the one with the deformed guy that loves Cher.
