Are you selecting a soundfield that uses presence speakers? Are you running a 5.1 or 7.1 system?

First, you need to physically verify that your presence speakers are enabled in your setup menu. Your YPAO calibration should have done it, but you should physically go into the setup menu to make sure. Once you verify the presence speakers are there, you'll need to enable use of the presence speakers and rear surround speakers for each soundtrack, and that will depend on the sound field you choose. The vast majority of soundtracks are 5.1, with a few 6.1 and 7.1 tracks available. If you don't enable the extended surround mode on your Yamaha when you choose a sound field, it won't matrix the sound to the presence speakers or to the rear surround speakers, unless the soundtrack uses the rear surround field natively.

i got the the presence speakers to work during the YPAO calibration when its done it says that i got a 5/4/0.1 setup. I also have my extended surround set to auto. I use Straight for audio, if that has anything to do with it.

We have a thread on Yamaha Presence Speakers. It has a sticky under Speakers section. Read it. It may be helpful.
