Which one is better to use is entirely your choice. If you notice the flicker of the 48Hz mode and it bothers you while the 60Hz does not, use 60Hz.

60Hz is more desirable in terms of refresh rate, but 48Hz is more desirable in terms of no 3:2 judder (96 eliminates 3:2 judder as well).

To be honest, 3:2 judder is one of the least noticeable aspects of watching TV and you've been seeing it for 10 years on DVD, so you should find that if the flicker of 48Hz mode is distracting that 60Hz will do just fine.
