I always felt that was the case but always wondered if it could have been the entity taking control (or trying to). Gans made a great film but I can't take what he says as 'gospel' as his film as you have mentioned contradicts what he has said in other areas (the plans possible changed or he misspoke I guess).
I kind of view the second film as a fan film, not a true sequel. What you mention here would have to be the largest retcon and one that largely can'tg be ignored/forgiven. Ignoring the end of the film you are making a sequel to is lazy/incompetence.
