They are all the same. It's up to you which characters you like. I'd get your 2 favorite characters. But Link is no better than Mario or vice versa. It's all about if you like the character enough to want a figure of them.

Personally if I had to get 2 it would be Link and Yoshi.

Aren't some currently compatible with more games than others?

I respectfully disagree. The fact that some of them work for more than one game to begin with is a bonus and makes them a much better value than any Skylander or DI figure.

The problem I have is besides Smash they don't do anything but give you extra costumes or an item.

I think all the figures should be compatible with all the games. Only three of them compatible with one game is not enough.
