It's probably the increased volume that you're hearing. A receiver with a sub woofer output puts out everything in one stream. A sub woofer is basically one or more woofers, they don't output separate channels and most audio tracks don't feature more than one LFE channel, the reason the sub woofer has two inputs is for older analogue equipment where the left and right channel have separate sub woofer outputs.

You can use both inputs on the sub but the output will always be one channel.
