If they were shot in Super 35 (so there is actually picture area above and beyond the 2.35 or 2.39 points of a 2.35/2.39 film) doesn't that mean they could often open up the frame so they would not need to crop the sides (or at least not as much)? So a 1.78:1 version could actually be showing more picture area from the movie (the director may prefer the 2.35:1 version though - except for the IMAX Dark Knight - not shot super35 but it's a similar point).
