I used Media Player Classic HomeCinema and told it to load subtitles from another location.

I've added my own subtitles in a couple of situations - when I transferred subtitles from an official release to a version with better quality (eg, going from a local bad non animorphic transfer to an asian subless release), and once with Innocence to remove the SDH subtitles from that abominable initial release.

I'm seriously considering buying the upcoming Patlabor series blu rays - but would need to add my own subtitles.
