It's not that 60fps is better... it's just the 24fps is the native frame-rate of movies, so a lot of people like watching at 24fps.

I am sorry about the oversight. I read DLP and no 24 FPS and jumped to conclusions based on the problems my friends are having because their DLP's are no compatible with 24 FPS.
I would say check the HDMI settings on your Yamaha because it seems to work when you bypass it. The Onkyo should work too. I have an Integra (same as Onkyo) and it passes 24 FPS to my LCD without any problems at all. Again, it's critical to check the configuration of the player and receiver.
