Beasts of the Southern Wild is probably the best one.
Super 8 is great as well.
Let Me In kids are good (although the film simply works better in it's original setting)
E.T is a great example as well, along with The Goonies.

No one has mentioned Son of Rambow yet though, which is a really fantastic film led completely by kids.

I vote Secret Garden also w/Kate Maberly (1993) as well as The Company of Wolves w/Sarah Patterson. Some kid leads can be annoying like the pod race kid in episode 4 of the Star War movies but the young stars in these two movies are keepers.

Kick Ass (Chloë Grace Moretz) wasn't the main character, but she was part of the main cast.

Ender's Game

runner up:
Hugo

I do have to say that on TV, I have been impressed by the child acting on Game of Thrones. (There is really no main character on the show.)
Maisie Williams as Arya Stark does a great job &
Jack Gleeson as Joffrey Baratheon does a perfect job of playing a character that everyone hates.
Even Isaac Hempstead-Wright as Bran Stark and Sophie Turner as Sansa Stark are decent.

Pretty sure Jack Gleeson is much older than his character in the show, but the girl who plays Arya is excellent, good call on that.

Currently, Jack is 20, so he was just a teenager when he started GoT.

Have to agree with arrow, the kids (and everyone else) in GoT were cast perfectly for their roles.

To add to the list, I love child-led movies. In fact, I often seek them out. Coming of Age movies are some of my favourite flicks of all time. Here's another two I didn't see mentioned yet;
