Laying down is the best way. The heat is able to get out of the system easier and keeps the system cooler.

my ps3 has been making some wierd sounds, the HDD sounds like it's looking for something or writing/reading (like a scratch sound) and the fans and buzzing alittle. is this happening to anyone else?

From all the damaged X360 discs I've seen from my work (Blockbuster). I've learned laying flat is the way to go, although I've never seen a damaged PS3 disc from vertical standing. So stand at your own risk.

I lay mine down on a shelf by itself with nearly 8" on the left and right side, and a foot in the back behind it to make sure it's got plenty of dissipation space.

Mine is standing. Yeah, it supposedly runs hotter, but it looks better. And looks mean everything to me.
