Master Hand - ORIGINAL Super Smash Bros
Ganondorf - Legend of Zelda: Ocarina of Time
Ganon - Legend of Zelda: Ocarina of Time (they were technically two different fights)
Ganon - Legend of Zelda: A Link to the Past (nostalgia mostly)
Dark Link - Ocarina of Time
Ganon - Twilight Princess (4-stager)

cannot agree more with Sniper Wolf and Bowser, but i think Albert Wesker in RE5 sould be in there, and a lot of other Resident Evil bosses, yes im a hugh RE fan!

All of the Link to the Past bosses could potentially make my list. Agnahim where you had to use the net or hit the fireballs with your sword and the worm at the top of the tower (boss right before getting the master sword) come to mind.
