If I have my blu ray connected to a receiver through analog cables, and lets say I would like to watch Casino Royale which only plays Audio English: Dolby TrueHD 5.1 & French: Dolby TrueHD 5.1, then what would the audio be in ? since TrueHd and DTS-MA can only play through HDMI or optical? Will it play only in regular 5.1 ?

What player are you using? If it will decode these formats internally, the analog output will be the decoded form of those tracks. If it can't decode them it will decode the lossy core track instead.

The Sony S360 will decode the formats internally, but the analog output is stereo only. The analog output will be active and will be derived from the lossless track, but it will be downmixed to stereo only. If you are connecting to a surround receiver and actually have an HDMI input on the receiver, you should definitely use that. If you are connecting directly to a TV, it doesn't really matter much for sound quality but HDMI is much easier to set up.
