While the Klingons being the main antagonists of the third makes the most sense from the events of ID, I'd like to see something on a much larger scale involving more of Starfleet and the Borg sound like they'd deliver that

I don't really like the idea of the Borg in this universe. The Klingons were a regular part of the original series, so it seems fitting. Actually, I would like to see a political plot involving perhaps the Romulans, Humans, and other races raising tensions to an intergalactic war caused by the Klingons. A 'Star Wars' if you will.

Throw everyone a surprise and make the villains the Jem'Hadar, although I imagine Khan isn't done with this film franchise just yet.

Maybe when they are out in space they find the stable Deep Space Nine wormhole, and then the Cardassians, etc could make an appearance.

Damn, I'm not trekkie enough to know what the Jem'Hadar are.
I have a feeling if they continue this series, Khan will return, but not in the next one. Maybe if they get up to 4, or at least continue in the ongoing comic series.

I would like to see the Romulans start to make a power play in the next film with the Klingons being duped by them by being the opposing force to Starfleet. With the events of the first film, the Vulcans can no longer really hold control or be a major influence between Starfleet and other cultures such as the Klingons. The Romulans tend to be held back by the Vulcans in their quest for power in the Alpha quadrant since they have a common ancestry with the Vulcans. So, the Romulans would be the perfect puppeteers preparing for their move to galactic control.

They could do a Next Gen style story and have Spock Prime on Romulas trying to bridge the gap between New Vulcan and Romulas and then war breaks out.

One could always hope for Brad Bird. He and JJ seemed to have a good working relationship on Ghost Protocol, and he could jump onto this one directly after Tomorrowland wraps.

A different take could be to have aliens introduced in the TNG-era as allies and make them enemies in this timeline. Bajoran bad guys and the Cardassians join Starfleet?

Seeing as this is a whole new UNIVERSE/DIMENSION, they could just CREATE a new bad guy much like they did in the first. It makes sense to seperate. They can create a darker civilization/enemy than the borg.

Well if it is the Klingons, I hope they explain why they look so different. Or just git rid of the ridges on the back of the head and the piercings. Also I hope to see some Andorians in the next one.
