The flickering issue is something I've been battling with every since I got my set last year. It first started with broadcast TV; anything in 720p looked great where as 1080i had a lot of flickering with whites/thin lines/darkish shadows. Heroes looks incredible but Lost looks out of control.

The problem carried over to my upscaling DVD player. If I had it set to 1080i, I would get a lot of flicker. If I had it set to 720p, not so much.

The problem continues with the PS3. I've only watched a few Blu-Ray movies but so far I've found the problem mostly with Planet Earth and The Prestige, but I am sure as I watch more, I'll experience more of it.

It's not a big deal in the big picture of things (no pun intended), but it freakin sticks out like a sore thumb to me. I've researched the issue a lot and the only thing I can find is this:

Sounds like interlace artifacts to me, probably due to poor deinterlacer performance. A number of Samsung 2006 LCDs were known for their poor performance with 1080i signals. The 3241D wasn't tested, but the 3251D failed both tests.

If you are using a cable STB/DVR, I would try setting its output to 720p. DVD and Blu-ray playback might be preferable at 720p as well.
