Though I don't expect any change from the studios, Criterion had me hopeful after The Game release, and initial reports that The New World would have the theatrical mix, but was later nixed.

I can confirm they are not in the 2.0 track of the DVD and not in any other language track. Possible they were removed at Cronenberg's request. Really a shame.

The audio cues missing are:
Seth on the pod computer figuring out what went wrong on the first teleport of himself. The image of a fly on the computer is shown, but a loud buzzing sound effect is played.

The jump scare when Veronica is looking for Seth at his place after he calls her. A telepod and steam sound can be heard when Seth jumps into frame.

Near the end when Stathis is looking for Seth at his place, the shot where you see Seth's shadow move across the ceiling there was a low pitch whistle sound that played when you see the shadow.

In The Exorcist 3, George C Scott is sitting at a table, and asks Lee Richardson, what his favorite movie is. Richardson replies, "The Fly." I never caught it before but, I recently watched The Fly 2, and The Exorcist 3. Richardson is in both movies. Thought it was a nice little wink.

SF does not a current active deal with Fox, aside from paying them $$$$$ to get MMPFTM in their latest Power Rangers set (but that was a fluke because their Power Rangers sets can sell high numbers to offset the costs of getting the movie from Fox compared to shit sellers like their Scarecrows BD). Fox at the moment primarily licences out to Twilight Time, thought KL did a deal with them recently for a small title package and still trickle out to Criterion at times.

Since Criterion has a knack for David Cronenberg, I wouldn't be surprised if they were to put out a 4k remaster in the future, and maybe consider the original Fly as well since the Fox BD's transfer is dated and lacking.

After “Platoon”, I don’t want Shout ever doing a 4K “remaster” again. Unless they get their shite together. “Carrie” has been their best one thus far and even then Arrow has miles better compression.

Sorry for the delayed response. From what I remember the changes were:
-A dramatic echo when the computer first reveals the image on The Fly.
-When Ronnie visits Brundle there's a synth sting when he appears saying "stop!"
-When we see Brundle's shadow above Stathis near the end there's a synth sting.
-The whole sequence where Brundle is attempting to fuse with Veronica there's a synth rumble underneath the score.

Does anyone else love the sound effect for the telepod doors when they open? I think we can all agree that The Fly 2 is a terrible sequel solely because it ommited that sound effect.

Even though MGM did that remaster the fact remains Shout are releasing it. You'd never see Criterion or Arrow Video release something like that. I'm sure they already signed the contract sight unseen and had little choice, but they put themselves in that position.

Also their in-house remasters are very hit-and-miss anyway.

At least the majority of SF's in-house transfers weren't scrubbed of grain, while having rather spotty and wobbly looks reminiscent of untouched, as-is raw scans.

Also, the Platoon remaster opens with the newest MGM logo followed by Orion, whereas most of the label's own transfers just start with the original distributors tag (UA, AIP, Filmways, etc). What this means is the source was definitely provided by MGM, and ether the DOP or Oliver Stone may have ordered the degraining upon supervision of the restoration (Cameron is also notorious for this, see T2). But as the everyone noticed, this new source is very problematic and SF should've known or had second thoughts before cranking out the steelbook cases for it.
