Separates are generally the best way to go, but I don't see anything wrong with the better HTIB's out there either if the price is right. I would say the Sony setup for $600 is a good option if the Onkyo 6100 isn't available at a reasonable price. The Onkyo 7100 is the same except it features an iPod connection and a couple of speaker stands....that's it, so its not really worth the extra money. Being that you are in Canada I understand that you may be limited in your selection versus what we can get here in the US. After checking the BestBuy Canada site I've pulled up a few recommendations for receivers. I don't know your exact budget so I'm going off the roughly $700 cost of your earlier options. So here we go: THIS, THIS, THIS, and THIS are all options that will provide you sound over HDMI and the prices range from $300 to just under $400. The Sony's are 6.1 and 7.1 capable respectively and the others are 5.1 capable. For speakers I would say get two sets of THESE and THIS. This will get you out the door for $700-$800. You can add a sub later to complete a 5.1 setup. This is pricier than the Sony HTIB, but it will sound much better and you will get a better quality receiver that last you for years.
