You might be accidentally pressing a button on your controller. This happened to me so I ordered the PS-3 bluetooth remote for watching movies.

when you say turn off the controller...

do you mean Six-axis or the BD remote?

i know for sure that the Six axis buttons are very sensitive and i have skipped a scene many times

Did you try a different controller? It may be a problem with the controller, or you could always try switching the controller port... maybe?
